I'd calcucate $80 per day for food, accomodation and transportation for a Japan visit. Possibly more if you want some luxury. Plus whatever you want to spend on toys in Akihabara.

A breakdown of what I spent on a typical day in Japan (and I was very humble in terms of food & accomodation)
Accomodation (Ryokan) - 4900yen/night
Japan Rail Pass (200 Euro/21 days) = ~1500yen/Day, but that included all Shinkansen trips
Sights - 1500yen/day
Food - ca. 2500yen/day (lots of conveni food, Raamen, trad. jpn fast food, burgers, sushi)
That adds up to about 11000yen per day. The majority of the temples and shrines are for free, so your budget won't suffer too much from visiting those. But stuff like the Tokyo Tower or museums are rather expensive, especially with today's crazy Yen.
Back when I was there everything was a bargain. 1 Euro was worth 154 yens. Nowadays it's 103~ish yens, that's like 1/3 less. But since I moved to Canada, I'd have to use Canadian dollars obviously... which convert to 74yen per Dollar. So let's summarize... last trip 1x MONEY gave me 155yen, now 1 MONEY gives me 75 yen.
I need to get rich before I frequent that fun place with the game shops again.

A 3 week railpass is 57,700¥, even with the exchange rate back then it wasn't 200 euro.
Ryokans for 4900 is expensive, you can get a bed in a hostel for 2500-3000¥ a night. For food I would reckon 2500 is a decent amount which allows you to not worry about it and eat decent food, if you wanna go cheaper it is possible even without resorting to konbini food though (which imo is overpriced compared to cheap restaurants). You'll spend more on sights though, it just really adds up. Not to mention taking subways and such which is more expensive than you'd think if you're roaming the city the entire day.
I'm perfectly sure that it was not 57'000yen, but then again that's what the page says. I have no idea... it's too long ago and I didn't save the e-mails.
Anyway, 4900yen for a Ryokan was very affordable I believe. Show me a nice hotel in Europe that costs only 35 Euro (at the time) per night, offers really nice services and surroundings and is close to the centre.
